if you are planting a few beans you can do that sort of thing, but really how much difference is it really? do you think the bean root can't figure out which way to grow even if it is pointed up or down? and if you point the eye down that means the top part has to twist around as much as the root would have to twist the other way? so perhaps they should be planted on the side with the eye pointed east or west or south or north or south-southwest?
i plant beans a few cm (3-5 or so) deep so there is no need to worry about the bean being in the soil. also i do tamp the soil down around the bean when planting to make sure there is good seed to soil contact and i've usually had very good germination rates. keep it moist but not sodden.
